I don't know if it will be this simple but you might want to check these settings. Go to your messages folder. Click the wheel and go to options >Email Reconciliation. For each Message Service ("Desktop" is your exchange mail which sounds like is working ok) make sure the "Delete On:" is set to "prompt" and "Wireless Reconcile:" is set to "On". Since you are on a BES for your corporate mail you also might be able to get a little help from your company's IT department.

I don't use Outlook anymore (except for corporate exchange mail) but my BIS accounts will only reconcile deletes, not reads (using GMail now). Maybe I'm doing something wrong too.
