Coloured sweet wrappers make good filters just glue a small square of it over the LED using a clear glue (a small dab of spray adhesive would probably work quite well)
or at a push you could just colour in the LED with a coloured marker but this is likley to reduce the light output somewhat
i just tried this and didn't even have to glue the filter in. i just cut a square of coloured cellophane and slid it between the trackball and the LED. once the cover is screwed down the friction holds it in place.

i now have a red trackball. it looks pretty neat
