Are you on BES? If so, the redirector can be set to not send mail to your handheld while it is connected to the computer. Open Desktop manager, open redirector settings, on general tab, check the box to diasable message redirection while handheld is connected.

If you are not on BES, then it depends on how you are getting your mail to your handheld. need more info.
