Welcome to the forums!

You can 'hide' the calls from showing in your Messages folder. Click on the Phone/Call Log icon, then click wheel and go into Options, then click on Call Logging. Set it to None and save it.

The call logs are technically still IN the Messages folder, you just have to do View Folder to see them.
