The alert profiles are different in this 5.0.
When I set my profile to "Phone Only", I still get audible alerts of incoming messages (I'm's, emails, etc.).
How do I get my message ringtones to not play when I'm set to phone only?

Have you tried to edit the profile?
I would check the messages settings and set them to silent.
Then, save the profile.

Likewise, exceptions set in customized alerts for specific contacts can override your Phone setting.
