I'm a relatively new BES admin (old in other regards 8-)) , and I'm about to rename our BES server to reflect a new naming convention on the network. Will if it would have any adverse affect on our BES (IP address staying the same)? Running 4.1 for Exchange. Thanks!

Changing the HOSTNAME will have no impact. Changing the BES SERVER NAME is like crossing the streams; Egon says that is bad.
To follow up, if you want to change the BES instance name (what you see in BlackBerry Manager), the easiest method (if an option) is to put up a new server in a shared-database configuration. Move all of your users to the new server, remove the former server (after everyone has had a verified migration), readd the former server with the new server name, and migrate users back over.
...in other words, it's a pain in the arse, so don't rename the physical server name if you want to keep it in line with the instance name within BES.
