When I first started the BES, users' email would be fast, as in if they read or deleted the message on their computer's groupwise, the blackberry would mark it read or delete it almost instantly. Same thing if they did this on their blackberry. It would mark the message read or would delete it on their computer's groupwise.

Now it doesn't mark read or delete anything almost instantly. During a certain time overnight everything syncs up again.

How can I change my settings or clear out some file to make this happen again almost instantly? Thanks in advance!

Sounds like possible performance issues with your mail server(s). I don't know GroupWise ... but from Exchange world things like this come from mail server performance issues or network issues.

Our mail server goes offline every night for backups. Do I need to restart the BES's services every morning?

I don't know about GroupWise, but if this was Exchange the answer would be yes.

You take your servers offline for backups?!?!?! Isn't there a way to do this while they're online?

Just schedule the bes to restart after the backups are done if you have to take the mail server down for the backups.

This could be a windows auto task based of a command line but you take your server offline for backups? Curiously, veritas issue with performance and your mail server?

For the sync delay, take a look at KB04660 (Mail Reconcile process can cause a delay in wireless reconciliation).

For the online email backups, you can use the Novell dbcopy.nlm database copy tool.

For the BES server restarts, weve never had to restart BES after a GroupWise restart.

I have this same problem and I swear it only started in the past few weeks. Whether I read or delete messages on my PC or my Blackberry it would sync with the other almost instantly. Now it never seems to sync at all automatically and at times even when I do a manual reconciliation it still doesn't get the two in sync with each other. Other times it will.
