I am running Trend Micro on my SBS server and on my BES server, it scans all files and folders fine.
Only issue i have with Trend Micro is when you run a Backup you have to exclude the Trend Micro directory or the Backup will fail.

Default OfficeScan Server

I have both the OfficeScan Server and BES running on the same server. I haven't had any issues. I do have the SQL database directory excluded and so I would recommend that.
