Is their any way that I can have a main BES server and a second one as a backup and if my main box failed it would fall over to the second backup system automatically? This way I can ensure max up time to all BES users.

There is no built in functionality to currently do this. You'd need to use something like Neverfail for an automated failover. There have been rumors of HA support in the next version of BES but I don't recall if its been confirmed.
