We are running Exchange 2003 SP2 and BPS. I want to know if I can select what contacts to sync.

I have 3 contacts folders: Contacts, Work Contacts, and Personal Contacts. I only want the contacts in my Personal Contacts to sync to my BB since I don't care about calling my 'work contacts' from my BB. Is there any way to do this?

not sure about that, but you can add categories and have the BB HH sort by that.
