We've installed trial version of BlackBerry Enterprise Server(v4.0.0) for MDS and want to host our (Intranet)application on this server. We are not sure of how to go about doing this.

I don't understand what you are trying to do. Questions:

Which server type (Windows 2003)?
Interanet application: is that running under IIS?
Is the goal to have access to the Intranet application from the Blackberry devices?

We need much more information to help you.
