How long are you waiting? The reconciliation is not immediate.
Does the read status change if the user does a 'Reconcile Now' form the handheld?

Also, check out this thread:

You are running quite an old version of BES. Also, SBS2008 is not shown on the compatibility list, the fact that Windows 2008 server is not supported - it may not install properly.

You may want to try upgrading to BES 4.1.4 - it MAY work - given that Small Business Server SP2 is shown as being supported.

An automatic reconcile normally happens every 15 to 20 minutes. In any case, I would install SP6 and MR5 (latest Maintenance Release at the time of this writing) to be on the safe side.

Also after doing the update of the server to sp6, the end users are now not getting any emails on the phones

Try to recreate the MAPI Profile of the BESAdmin user:

1. Make sure BlackBerry Manager is closed.
2. Click Start > Programs > BlackBerry Enterprise Server > BlackBerry Server Configuration.
3. On the BlackBerry Server tab, click Edit MAPI Profile.

Look through the event log and the BES logs for errors.
