Using bbuseradminclient.exe from remote desktop, I can add a user to BES by using his Exchange SMTP address. I can also verify that user exists by using -c switch. However, when I use -d switch to delete this user using the same SMTP address, I get Code 21 error "mailbox does not exist".

Any ideas?

I ran into that same issue. I learned from RIM that this was a known issue in the 3.6.4 BESUserAdminService. I had to upgrade my BES's to SP6 in order to be able to delete with the client.
