You'll need to reactivate all of the handhelds ... there is no Domino to Exchange migration path that doesn't have this user impact.
Remove all of the users from the Domino BES, remove the Domino BES, install in Exchange environment (better yet, wipe the whole server and then install), add users back to Exchange BES with Exchange mailboxes.
