Secondly, I'm sure you've checked this but worth mentioning - is the new mail for the user going into their inbox? I had a user once who had set up all sorts of delivery rules into folders, these folders were not being redirected to BB, and then they wondered where their mail was on the BB!
Thirdly, what mail system are you using? If it is Domino, I have had this problem when a user had a partially corrupt state database. The $Inbox folder was missing from the state DB, so BES was simply ignoring Inbox in the users mailfile. The way to fix that is to delete state DB and restart BES (will rebuild state DB) - alternatively delete user from BES, allow all system DBs to delete then re-add user.
