Default Tweaking the .alx file

I'm having issues with my .alx file. My project is organized as follows:

\App (1 cod file)
\App\OptionsScreen (1 cod file)
\App\Resources (3 cod files - 1 per resource)

Both the app and the options screen use the resources. I have tried using the <directory> entry with no success.

The only way I managed to get it to work was to copy all the .cod, .csl, and .cso files into a common directory after they have been signed. It would be much less annoying for me if I could just leave the .alx file in the \App directory, and the other files in their respective directories (at least for development purposes).
