I want to be able to programatically get a list of apps within a folder on the blackberry. for ex, the "downloads" folder. Are there API's to do this?

These "folders" are artifacts of the HomeScreen (or ribbon), so until some more of the API is exposed there (net.rim.api.homescreen.*) I don't think so.

apps don't reside in folders like they do on windows, you can get a list of running applications using:

ApplicationManager appMan = ApplicationManager.getApplicationManager();
ApplicationDescriptor[] appDes = appMan.getVisibleApplications();

You can't do it programmatically.
