Default Port a project to JDE

I need help porting my project to the JDE. I don't want to use the JDE but I know of know other way to do on device and on Simulator debugging. My project uses a number of art assets and resources that we keep under a res folder but copy directly to the build output folder using Ant. The code references these resources relative to res but when I add these files to my JDE-ported project they become compiled into the cod relative to the "res" parent folder. In other words where my code looks for res/media/somebutton.png using the path "media/somebutton.png" it gets image not found because the ported file location is now "res/media/somebutton.png". Is there a setting in JDE that says, "Use the files from this folder and not the folder"? Is there a command line way or an IDE way to perform on device debugging?
