How do I wipe the BlackBerry using Jl Cmder? - BlackBerryFAQ

Follow these instructions. Just don't do the restore or sync afterward.

If you just want to whipe the data off the handheld and the apps without whiping the whole OS then go to Options> Security Options>General>Menu Button>Whipe handheld.

Doing a wipe in this manner will NOT erase the applications.
