Is there a way to do a full system restore that wipes third party apps also?

BlackBerry 9000 V4.6.0.167 with BES / BIS

Yes, just delete the option to restore 3rd party applications.

Or wipe with jl_cmdr and load the OS fresh.

I did the wipe handheld and the third party apps stay there...what is jl_cmdr?

Wipe handheld through the security option of your BB only clears all your personal data and settings on the BB.
