Unfortunately, all mail flows to the messages folder and to a folder for each account. Empower can help fix the BES issue, but it does cost a few bucks. Company IT Policy might even prevent you from using it so it is best to be sure before you buy it.
What is your company policy regarding personal use? Might better check that before you try to do any thing they wouldn't like. Some are really sensitive about it, especially for security reasons, and I agree since it is their device and they pay the bill.
My advice to all on a company BES is to keep your personal mail, contacts, calendar, TMs, calls, etc on your own device, not the company one. You never know what they might be tracking or when. If you use the company device, then just assume the worst and don't say or do anything that would raise a flag.
