You possibly may receive duplicates on calendar entries, etc. According to one member of the forum, in reply to a thread I had made, you should be able to simply complete a wireless enterprise activation (assuming they are on BES 4.0) and you'll be good to go. However, in my experience, I had to actually add the user to the BES, remove the user, then add the user back - clearing all information and stats throughout the entire process. This added them to the BES as a blanked user and let them activate as normal.
RIM also suggests uninstalling the Desktop Manager application and reinstalling it to point to the BES, although the same user mentioned above said the Startup entry was the only difference between the two installations.
