Go to Messages then click your trackwheel and choose Options. Go to Email Reconciliation. Make sure that 'Delete on' is selected as Handheld (should be by default). If you are archiving your email to a PST or if you are emptying your server-side Deleted Items folder, then the messages won't delete from your handheld, as they have no point of reference to look at when it does a mailbox scan.

The scan process runs every 20 minutes, so a message could be removed from your handheld anytime between instantly and 20 minutes - be patient.

Interesting point, a question I've had for some time now. The Email Reconcile option is only available to those users who are on a BES?
