Default App doesn't appear in Options-Advanced-Application unless?

I installed an application using the javaloader in DOS prompt onto the Blackberry. Everything is working fine. However, I don't see the application listed under Options\Advanced\Application. I uninstalled and reinstalled it using desktop manager, and the application showed up in Options\Advanced\Application. Other applications that I've installed with Javaloader in DOS prompt exhibit the same behavior. Why?

Do you see the .alx file for that application and it's corresponding .cod files in the Java folder?
