Whats the best way to wipe clean a Bold - thru the device or Desktop Blackberry Software?

That's correct.. whenever a newer version of OS is loaded, it wipes out the device completely.

Just do the security wipe. That wipes your data and leaves the OS in tact. Not much reason to do more than that.
