Check your profiles. There is probably a 3rd party app that is using LED for notification (GMAIL app does). Disable all except the ones you want.

More specifically with Gmail, check Gmail > Settings and see if you have "notify me when there is new mail in my inbox" checked. If so, the light will flash red every time it detects new e-mail. There may not be any other notification, depending on your profile settings, so that flashing red light can seem rather mysterious.

Aside from that, almost any time I've had BlackBerry confusion, I just leave leave my power on and take the battery out for a minute or so. It fixes most anything!
