Are 3rd party applications backed up using regular DM v5.0.0.11 "Backup" feature or do you need to use the trick with Device Switch Wizard described on another thread some time ago?

(sorry, I can't post the link to that thread because of forum rules for new members)

I don't see anything different about the backup file with 5.0. So my guess is you will have to back them up manually via the method in the FAQ.

True. If you do a switch device wizard, you can back them up
