I suspect that webmail in your case is a view of what's on the server. As for Outlook -- the BB doesn't interact with your Outlook and doesn't even know that it exists (from an email standpoint) so it's not going to reconcile* with Outlook at all.
For what you want, you need Outlook to connect to an account where email is stored on the server (like Exchange, for example). Your current Outlook setup keeps a copy of email on your PC so it's impossible to have any form of reconciliation with Outlook with this setup.
I'm not sure if an IMAP account will be any sort of improvement for you. I don't use BIS and from what I hear, BIS doesn't support IMAP fully.
* BB's don't sync email. They push and, in some cases, reconcile.

Your question is really too vague. Again, Outlook supports a number of different types of email accounts. Off the top of my head I can think of Exchange, IMAP, POP, and even gmail. You'd have to frame your question with reference to a specific setup as each type of email account can behave quite differently and have its own set of potential issues. Just saying "Outlook" doesn't mean much. Outlook is just an email client. It's only one piece of the whole picture.
