Hi, I am supporting Blackberries in an Enterprise environment, mostly BES 4.0. On some devices, when I initially set them up, I notice in Message Services that there is an entry for both
Messaging CMIME Desktop and Messaging CMIME Interactive.
I think the Desktop option is the one I want, but does anyone know if there is a problem if they are both there. Should I just delete the Interactive one?

There's no problem with both.

You can associate a blackberry device to both the desktop (BES) and webclient simultaneously.
