I setup a blackberry using our exchange (NOT BES). The question I have is if a person has rules setup to go into a folder on outlook, will they still receive their email on the blackberry? Or it only works when you have mail going into the Inbox.

So the rule needs to be setup to copy the email to the folder and leave the original in the Inbox?

yes, that should solve the problem. There are client side rules and server side rules. Server side rules will be applied immediately upon delivery and mail will not hit the BB if it doesn't hit the inbox. Client side rules will apply when outlook is opened, so the mail will go to the BB unless the client is currently open or is opened before the polling occurs.

It's inbox only for BES. With BES you can pick and choose which folders get redirected.

Now, regarding Calendar/Meeting items.

You get an email on your phone informing you about a meeting, though you cannot accept it and add it into your BB's Calendar.

How do you fix this issue?

If I accept it on the PC will it add it to the Calendar?

If you are on Outlook, when you accept the meeting, it is added to the calendar. When you sync your BB with the PC, it will update the BB.

no, you cannot accept the meeting request unless you are on BES. You have to accept it in outlook then sync your device. If you need full contacts/calendar/e-mail folder wireless sync then you have to use BES.
