I am confused about what exactly that does...

It forces your BlackBerry to immediately reconcile your handheld messages with your email mailbox.
Read/Unread marks, deletions, folder filings, etc. will be processed.

so when i delete the message from the server its gone from the phone?

cause that is not happening for me

Are you using BIS or BES?
Yahoo? GMail? POP3? IMAP?

How is your email configured?

We'd need more details in order to address your particular problem.

If you delete from GMail, it will eventually delete from your BlackBerry automatically.
It takes a LONG time for this to happen. Sometimes up to a full day to reconcile.

Using the 'Reconcile Now' option will not speed this along with a GMail account.

Your school EDU account won't reconcile at all.

No, deletes are not instant unless you're on a BES... which you aren't.

Deletes are instant on a BIS if you use Yahoo mail. I switched to yahoo and had gmail forwarded to it for that reason.

I have pretty instantaneous deletion on BIS from my BB to my email server on a POP account. A few seconds, it deletes from the server.

What if I don't have BIS or BES running? Then "reconcile now" does nothing, right?

With two OWA accounts, delete BB-->Server is pretty much instantaneous, but delete Server-->BB takes a looooooong time. As others have replied, Reconcile Now does nothing. Interestingly though, it does instantiate a data transfer as I get the send/receive arrows in the top right of the screen when I select it. Not sure what it's up to, but it certainly doesn't seem to 'reconcile'!
