Go into Desktop Manager, Redirector Settings icon, Advanced tab and click on "Folder Redirection". Make sure:
1.) Your folders are checked off. (this tells Redirector which folders to redirect to your BlackBerry).
2.) That your subfolders exist on your Exchange mailbox and that these messages are not going to a PST file on your hard drive. Desktop Redirector only scans your mailbox on Exchange, not local files.
