Thanks for your help. Wiping my calendar and contacts before an upgrade is probably the best way to solve this. Because one other time I upgraded I had a problem with duplicate contacts. That was also a pain. I think it's because I have several email accounts on my BB? Anyway, starting fresh on the BB after an upgrade is probably a good idea anyway.
For this time, since I've already done the upgrade, I spent some time last night going into each All Day event on my BB, clearing and then re-checking the All Day box and that reset it to start at 12am instead of 4am, and now there is no problem syncing.
I can't believe Blackberry hasn't resolved this issue yet because I had the same problem when I had OS 4.5, 4.6 and now 5.x
