Please, I need your knowledge: I own my BB (not owned by the company I work for) but have a work email address on it. Once my employer asked to borrow my BB, and I gave it back only after a day. Is there any chance she could have changed settings and have access to any of my messages other than company email?

Probably not, but if you did not have a password on it, or your gave her the password she would have been able to install software that could monitor you email.

Absolutely, yes.
Even if they didn't have physical possession of your device they can still access most of your data and change settings on the device via BlackBerry Enterprise Server. (Assuming they use that for your work email.)
If they had your device in their hands, they can basically do whatever they want to it.

if I go to a shop of my provider and ask them to return all settings back to standard (except contacts etc), would that solve the issue?

You don't even know that there is an issue.
Is your device activate on your company's BlackBerry Enterprise Server? (BES)
If so, then doing a wipe/reset on your device will disconnect you from their system and your work email will stop functioning.
You need to provide more information about your setup before anyone can accurately answer your questions.
