Will the transparent background affect my programs while running OS 4.5? I tired a theme with the transparent background and now I cant use my checkbook application.

It shouldn't affect anything.
Some themes I've seen would not let you access menu if using transparencies, and usually while in Opera browser.
This one doesn't.
