Make sure you have looked in all the mail folders including saved mail and SMS. Could it be a Facebook notification?

If none, try a battery pull and see if that fixes it - with the device on, remove the battery for 30-60 seconds, replace it and let the device reboot.

A missed phone call can also show as an unread message. Check for those, too....

If it's a Facebook one, go onto FB, into your messages and delete the last two or three. That gets rid on the occasional one I have popping up.

Not that I only have the occasional message, cos I'm not Billy-no-mates...:) but even with no notifications selected there's still the odd one pops in.
