The install will create the Databases for you so long as all your permissions are correct (which with all the documentation reading your doing you should be set).

I run a Domino/BES environment and our monitoring software is GSX. There is a BES Module in GSX that actually automatically sends the <confirm> messages and tracks their receipt. It's pretty sweet....
