Okay I searched through some posts, maybe I missed a thread, so I'm sorry if this is a repeat question but here goes:

I have the blackberry storm, and I want to create themes for it. I downloaded Plazmic and first thing I noticed was it didnt have the correct size, the closest it had was 480x320. I decided to make a theme anyways, and afterwards the only option was to save it as .thm.

How do I convert this to .jad for OTA?

And also, is there another program that allows you to make themes for 480x360 (storm size)?

You need to find Plazmic version 4.7 - some beta versions have been leaked. I'm not sure how stable they are as I haven't used them.

For Plazmic theme creation questions, read the Theme Builder helpinfo first.

To answer your other question, you can save the thm files for later editing. To get the theme onto your device you need to convert it - check the File menu or look for a green button on the toolbar. You'll have options for jad or alx files as a convert destination. Jad is for OTA install, alx is for desktop install.
