My company just issued all reps with Bold 9700 through Rogers. Can they track each person's every move with this phone?

If you mean literally, "track" you, as in physically know where you are... third party applications installed to your device can do that. Did they install any on yours? Look at Options > Applications and make a list of the apps there and check out which each are.

You'll find that most companies could not really care to track you, unless you're hanging out at places during your work hours that you know you should be.

A BES is a BlackBerry Enterprise Service... which most corporate issued devices are. It controls your email and the syncing of your contacts and calendar, etc. It alone can't really "track" you physically.
