When you delete mail in exchange or lotus, it goes into your trash. Thus it is flagged on your blackberry to be deleted as well.

If you delete your mail from lotus/exchange and have it set to never to go trash, the handheld never gets the flag and thus your handheld is not synced.
To expand on this, if a user puts an email from his inbox into his personal folder (which are local), it is not updated on the handheld either.

So basically our issue is: The user has a mailbox quota of 50MB, so he likes to organize all his mail locally so he doesnt have to worry about the quota. One work-around we informed the user was that he could copy emails and paste them into his local folders and then delete the email normally from the inbox so its flagged on the blackberry. He found this unacceptable.

Anyone have any suggestions or comments on the situation?

Oh and btw, you aren't allowed to use desktop manager
