Apparently when I followed these instructions I did not notice the controller service failed to start. After reinstalling BES (yeah its just me on the server otherwise that would have been out of the question) I was still dealing with the same issue I went back and noticed that it had failed to start. Tried to start it manually and still nothing. Did some google searching and turns out the DNS server on my SBS 2003 locks something that the controller needs to start. So I stopped the DNS server service, started the blackberry controller service and presto! Activation working.
I'm still unsure what initally caused this issue as I simply upgraded my OS but maybe this thread will be of some use to someone one day.
