So, after some time, I've returned to enabling MDS on my BES. After some poking around I decided to look at the Event viewer and found three items that pertained to an MDS_Instance on startup.

In the earlier releases of the 2.2, Blackberry Enterprise Server (BES) must have been using the Notes ID to login to Domino for all services. Now, it seems that it is using the web account to login for MDS. This means that you have to have an Internet Password set for the account that BES uses and it has to be the same password as the Notes ID. Turns out that I had to talk to my NY office to get one made. Should have it all sorted out soon. Thought this information might be helpful for other people.
