What are you trying to do, exactly?
What is a "master reset" to you?

Remove the O.S. Then reload a new one.

How can you remove the OS through Desktop Manager?

While what you suggested will work, it is a little overkill.

I would user JL_Cmder's ResetToFactory option. It is a lot quicker and does what the OP is looking for.

You can use the blackberry desktop manager to wipe the device to factory settings.

Connect the device to the desktop where the blackberry desktop manager is installed, open the command prompt and issue the following command

C:\Program Files\Common Files\Research In Motion\AppLoader\loader.exe /resettofactory

No, you can't.

That's not using Desktop Manager at all.

I believe the loader.exe is available only when you install the desktop manager. We have used it to wipe the device to factory settings a couple weeks back.

It is available with the device OS. You most likely have an OS installed on the PC.

It is also bundled with the device OS. Therefore, DM is not needed.

Yes, it is... but you said it was ONLY available with Desktop Manager, which is false.
loader.exe is included in several places.

this does not clear EVERYTHING as if it was brand new out of the box does it?

Sometimes yes... sometimes no. Depends on whether said BlackBerry was on a BES.
A security wipe from the handheld won't remove a BES IT policy, nor will it remove RIM-signed apps pushed by BES.
