Question Recreating my email server

Hello, my email server crashed a few days ago and we have been running on a backup server which has been receiving emails since the date the original server went down. At some point next week I need to recreate the original server with all the old email for my users and also add all the new emails to each account.
My blackberry's are using pop3 accounts, when I recreate the new server will the blackberry's download all the email, thinking it is new emails ?.. if so is there any way to prevent this from happening? some users have over 9000 emails in their inboxes and this would be really bad.
