How does it mess up their email? What error are they getting on the BB when trying to send?
It sounds like your remote users have Desktop Manager installed with the BES option. If they're remote and don't have direct connectivity to your WAN (sounds like it since they use POP) then they can't have Desktop Manager installed with the BES option. That's probably why they're having trouble. They need to install DM with the BIS/Internet option. You can't choose the BES install option unless your PC is on the same network as the BES server. There must be direct connectivity between the two.
The Blackberries can still be on the BES and receive mail via BES. It's just DM that can't be installed with the BES option in such instances.
